Will apps still work after jailbreaking?

Patiently waiting for jb for the 4s. But in the interim (since no one knows EXACTLY when it might be ready for prime time) I'm looking at buying a few apps. Will the apps for stock iOS still work after jailbreaking or would I have to pay for new ones through Cydia?

Stock apps or Iphone itself does not get affected for jailbreaking.

iBooks has issues. Though there is a patch it's not 100% effective and does not work for some users.

iBooksFix2 will fix your issues with iBooks, most other apps will work fine(with the exception of a few which may also need a patch).
