I switched the keyboard on my 6S+ to Swiftkey, so I could get swiping. But when I get a notification of a text while the phone is off and then reply to it directly from the lock screen, I still get the default keyboard. How do I make that reply function use a 3rd party keyboard?

Third party keyboards don't work in the lock screen. This is a security measure on the part of Apple so that third party keyboard apps don't have access to your iPhone password.
You'll have to unlock the phone and open the message app if you want to use any third party keyboards.

The only work around is to turn off the passcode feature for unlocking your iPhone.
