I have a gameboy emulator on my 4s & is there anyway i can keep the data even when i upgrade to IOS 6 or will i have to start all over ???

If it's a Cydia app, not unless you have an iOS 6 jailbreak and you've backed your data and game. You just need to copy and paste the ROMs and the save files over to your computer via SSH

PKGBackup.... a paid app in Cydia, can backup all your data.....roms and all....
