All jailbreak methods produce the same end result, and yes they all use the same version of Cydia. There is only one.

Choose "user." And yes, there's a difference, it determines which Cydia applications get displayed in your search results. Since you have to ask about jailbreaking I am guessing you are not a hacker or a developer so you should just use "user."
