iTunes deleting my application?

Hi,

I have a problem with iTunes, when I connect my iPhone to PC, and it synces the files via iTunes, it deletes my application (Final Fantasy III) - which I downloaded via Installous. My iPhone is jailbroken.

Why does this happen and is there a way to stop it?
