I recently upgraded my 4S to a 5S. I had some data in the health app. I thought I had done a good job of backing up to iCloud, but I don't find the data. What should I do??

In order for the health data to be transferred through the backup to the new iPhone, the backup has to be encrypted. Do you still have the 4s? If you do and it has not been erased, make a new backup, this time encrypting it. You can then restore your 5s with the encrypted backup from the 4s and the health data will be transferred.
An iTunes backup is the only one that offers the encryption option, it's not available in an iCloud backup.

This article from Apple talks about encrypted backups. Create and delete iPhone iPad and iPod touch backups in iTunes - Apple Support

Always select to encrypt iPhone/iPad and iPod backups. You will save a lot more information!
