IPhone 6s incorrect capacity after logic board install

Hello everyone newb to this forum. Ok I have done a lot of iPhone repairs in the past but this one puzzles me. So I picked up a broken screen and bad IMEI iPhone 6S, and I went and bought 3 logic unlocked logic boards, now when as far as I know apple did not make any iPhones that had a Total of 4.39 gig capacity. Now all 3 logic boards when I install in this phone show a 4.39 capacity when pluged into iTunes and when I check the cavity in the phone in the general section it show 1.04 and available is 94.5 mb, and I reset them, and done everything still the same thing, does anyone I mean anyone have an idea of why it's doing this, thank you
