Stop iTunes adding back apps I deleted from phone?

When I connect my 4S to iTunes and it syncs, it adds old apps I have downloaded previously but have since deleted from my iphone. I can't find any pattern to it. Anyway to stop this from happening?

You have to delete them in iTunes as well.

If my phone is backed up via iCloud and have Documents and Data backed up there as well, if I restore as new then restore from iCloud will I get all my game progress, etc. back?
