iOS 10 is still in beta. The iPhone 7 is scheduled to release on 20 days from now.

I'm sure iOS 10 is almost finished for gold release. Next few days I'd suspect.

How does Apple take the already built, ready to ship iPhone 7's and load the final firmware build into millions of phones in 2 weeks or less and have them in customers hands?

Do they have special machines that can load 1000's of firmware into new released iPhones?

They almost certainly have large machines that can load iOS 10 or any other iOS version onto thousands of iPhones at the same time. This would all be done in the time between the public release of iOS 10 and the shipping date for the new iPhone 7.
