Added apps & included apps

I'm under the assumption that the iphone is App driven, and I will need to add or purchase apps for personalization. On that note, if I add; say an alarm clock or calendar app, will the "stock" clock & calendar apps be disabled, and not be running in the background?

No, the stock apps will always be there. However, they won't be running unless you start them. They'll just be sitting on your iPhone, unused, if you buy another app that does the same function. And no, you can't delete them off the phone...
