My device is currently shut off but im on wifi need help

My phone shut off but on wifi. It's currently jailbroken I think semi jailbroken cause it turned off and the apple logo came on but it turned back on but none of my jailbroken stuff is working. I havnt updated to ios6 yet cause of being on a teathered jailbreak. Since my jailbreak stuff isn't working if I go ahead and do the jailbreak and once my phones turned back on and plug my device in my computer and do the just boot will everything still work like it did??
