Moving app data, now that iCloud replaced iTunes

Apps like text editors, PDF readers, gps, and others have data files that need to be moved back and forth with the computer. I was using iTunes on my Mac to do this by drag and drop.
But now I upgraded to Lion and am syncing with iCloud. Other things seem to be working but I don't see how to get this job done. iTunes won't talk to my iPhone now. Should it, even though iCloud does syncing? I don't see app data for anything but Pages, Numbers and Keynote at iCloud.com. Should there be?
What am I missing?

The answer to this was that iTunes should have been talking to my phone and continuing to serve that function. I don't know why it wasn't but after working on a variety of problems for a while I saw this straighten itself out somehow.
So, iCloud does not handle all syncing and transferring data between devices. For many apps, it is still iTunes job to do it. iTunes and iCloud coexist and each do part of the syncing.
