If you want to keep your Jailbreak... then always make sure there's a Jailbreak for the latest iOS update. Then update via iTunes and Jailbreak again.

If you update you will lose the chance to jailbreak on a 4S/iPad2 or you will have to have a tethered jailbreak if you are on a 3Gs or a 4. There are many cydia tweaks to clear icon/folder badges. I use "BadgeClear."
